I was taught that 'qui' was used when the subject of the verb and 'que' when the object of the verb

You are confusing the interrogative use of qui/que and their use as a relative pronoun.

Qui est-ce? -- Who is it? (interrogative use)
Qu'est-ce? -- What is it? (interrogative use)
Qui est-ce qui ose me déranger? -- Who is it that (who) dares to disturb me?
Qui est-ce que tu as rencontré hier? -- Who is it that (whom) you ran into yesterday?
